I would think either way is fine. Just use lots of seam sealer. Did you rustproof the tunnel sides and roof?

Hey Carl. I haven't been under there to address that yet. When I pull the drivetrain, I will then drop the water pipes and deal with cleaning/painting/sealing the 'tunnel' prior to any install of the new pipes and the cover. I am planning on using closed cell foam strip as the seal, as I am going to make the cover removable.

Another option is to drill drain holes and just forget about sealing up the tunnel. If you have good paint on the inside surfaces of the tunnel then corrosion should not be an issue and since your cover will be removable it's easy enough to check on things.
