I mounted my shift pivot on the underside of the tunnel top,moving the bottom , and the conected linkage down that much, with no problems. The linkage is tube, not solid, by the way. Just chopping 3" off the top of the lever just gives you a stubby gear lever that has very small movement and large effort (in comparison).
I like the end of the gear lever where it is on my car (less than a hand span from the wheel).
If you were worried about linkage alignment it would be better to raise the pivot point in addition to extending the rod. You'd end up with a short tower but you would have a very short, but light action with the end of the gear lever in the right place.
The problem you would have is vibration, the longer lever is more likely to vibrate at lower revs and the vibration is more likely to be more eccentric so the odds of the lever popping itself out of gear is increased (I know it shouldn't happen but it does - probably means my g.box was as good as dead). There is also an issue over accuracy....nothing unusual there though!

I lenghtened the rod below the pivot one inch, then shortened the rod above the pivot by the same one inch. I then fabricated a one inch spacer for the lever's mount to sit on. Now the shift knob is in the stock location, as is the yoke for the rod inside the tunnel. No interference problems inside the tunnel, no binding of the rod at the transmission. Works like a champ. Oh, and the reason I did it this way is I hated the effect of the stubby shifter resulting from just chopping the end of the lever off. I like keeping the knob up near the steering wheel. You end up with a short throw shifter with reasonable effort.
